I went in the dungeon in marleybone where you fight Dr. Von Katzenstein and the quest telling me to beat him wont go away even after i beat him. Is there a way to get rid of that?

Sounds like you did not finish the end of the quest. Go to your Quest Log, and for that Quest, click on the "?" Question Mark in the upper left corner of the Quest Image.
That shows the dialogue for the Quest, and it shows what you did so far. It should show you what you still need to do to finish the Quest, like "Talk to (somebody)?".
Even on the Quest Image, it might still say "Talk to (somebody)".
