This happens when you forget to equip your deck. Click on your backpack, then the deck icon. You'll see that it hasn't been equiped. Either double click on it or click once, then click the equip hand icon at the bottom of the page. Your spells will then be available to use in battle.

Sounds like your deck is not equipped, check in your book under the pack icon and ensure that your deck has a fist icon next to it, indicating that your deck is in fact equipped. This should end your bottom cards being displayed only, problem.
