Stuck in Great Beast Dungeon, Khrysalis.

Not sure if this is a common bug or just a one off, but a friend and I were doing the Great Beast dungeon in Khrysalis and after the last quest finished the water did not recede and we were unable to exit to the Ruined Alcazar.
